I had a headache a little so I bought and took a medicine for headache from the pharmacy.

since you had 1 headache, you need to put the 'a'

It should be 'pharmacies' since you used 'are', which is the plural form of the verb.
There are always many pharmacies near hospitals.
Your sentence sounded odd, so I changed it.
