One evening, my husband cooked us soy soup making of good soup stock from dried small sardines.
ある晩、夫が煮干でちゃんと出汁をとり、お味噌汁を作ってくれました。。
My daughters liked it and drank much.
My youngest daughter made her cup empty.
"You are great," her sister praised and told me, "Mom, she is great to have dinner a lot."
I was glad her good manner, too but I wanted her to make her mouth empty.
"You ...you want another soup, don't you?", I asked her and she nodded with a smile.
I was so anxious about her full of stuff.

You must have been a good little girl that you liked miso soup. (Is it right that "good" is first.)
Can I say, "she nodded with a smile and her mouth full." Does it make sense?
That site is very helpful! With practice you can learn these rules naturally, but the website is very good for English learners and for practice.
"she nodded with a smile and her mouth full." = OK
"she nodded with her mouth full and smiled." = natural

"You're great," her sister praised her and said to me, "Mom, isn't she great to have eaten all her dinner."
Do you want some more soup?", I asked her and she nodded with a smile. (Note: because you have two daughters and therefore two 'shes' here, it would be better if you were more explicit about which daughter you are talking to/about)
I was a bit anxious about her being too full.
