Hello!
Now I have a question.
When I say"It thunders", I was said "Thunder is not a verb, so you cannot write so" by my friend.
But web dictionary says it can be used as a verb.
Of course I know dictionary sometimes says incorrect expressions.
So I want to know "It thunders" is merely unnatural or incorrect.

I would say that the phrase 'it thunders' doesn't sound incorrect to me and the word 'thunder' can be used as a verb. You could also say 'There is thunder'. I don't see anything wrong with saying 'it thunders' though.
Next time I try to use it (o・∀・o)

The expression grammatically correct, but you probably mean: It is thundering. When you use the simple "thunders", you are describing a typical or habitual action, or a truth. When you use "thundering", you are describing what is happening right now.
But if somebody asks, "What happens right after lightening?", the correct answer is, "It thunders."
