I saw a deer at the river near by my house.
That was amazing,I've only seen it at zoo.
And I often open my room's window to flow fresh air from outside.
Today there were not only air but also a fly.
And I tried to kill it with a paper such as magazine or something.
The fly flew away from me and tried to hide a space between windows.
I was amazed to see the different behavior of flies between Japan and Canada.
In japan a fly just flies away, not trying to hide.
So I thought that Canada fly was smart.
And I wanted to know why there was the difference.

I saw a deer at the river near by my house.
It was amazing; (until now,) I've only seen them at zoos.
Adding "until now" will make it sound a little better. Semicolon or period works because "It was amazing" and "I've only seen them at zoos" are both complete sentences. For the same reason, you can't use a comma there.
And I often open my room's window to let in fresh air from outside.
Today there was not only air but also a fly.
And I tried to kill it with some paper, such as a magazine or something.
The fly flew away from me and tried to hide in a space between the windows.
I was amazed to see how flies behave differently between Japan and Canada.
In Japan a fly just flies away, not trying to hide.
Add a space after your comma
So I thought that Canadian fly was smart.
or
So I think Canadian flies are smart.
The first one means you think that fly in particular is smart. The second means you think all flies in Canada are smart.
And I wanted to know why they were different.
Your English is pretty good (^^)
