This is the most natural.
(B) Last Sunday I visited Ueno Zoo after a long time (away).
Correct, but less natural.
(C) Last Sunday I visited the Ueno Zoo after a long interval.
Same as (B).
(D) Last Sunday I visited after a long separation.
"Separation," unless otherwise specified, is usually from another person, not from a place or institution.
(E) Last Sunday I visited after a long absence.
You would only speak of an absence if you had gone there very regularly in the time period preceding the absence.
(A) is by far more natural than any of the others. It is the closest translation in English of 「久しぶりで」.
Some of the others might sound OK in a specific context-- for example, if you had once been a worker at the Ueno Zoo. Without any context being given, they all sound odd.
Yeah that's exactly what I'd like to mean!
