I like A) the best.
I think B sounds more natural, but I think either is fine, really.
I think that they are equally natural and that you have correctly identified the difference in nuance between them. The phrase which is closer to the verb does sound emphasized somewhat, even if the noun in that phrase is not accented strongly. The emphasis can be shifted by accenting either "hour" or "rain" strongly in either sentence; one can also accent both of these nouns strongly.
