at midnight は 夜中0時のことです。ちなみに お昼の12時を言うときは、at noonといいます。

1:00 is not midnight, midnight is 12:00.
It is a common mistake for English learners to think that "midnight" means "the middle of the night" but really they're not the same. "Midnight" only means 12:00am.

In this edited sentence, we are using "walk" as a noun in stead of a verb.
This is more natural sounding to me.

It seems he rarely occasionally takes his dog to for a walk at 3:00 or 4:00 in morning.
